If you train besides labbing then at least you get 1 of the 2 lost defence points back. And next time maybe the lab will give you your 2 defence points back

No, sorry, you still wouldn't have wasted your codestone.
If you train 1 defence point and the lab takes two defence points away, you end up with 1 defence point less then you started with. Did you waste a training? Of course not, for if you hadn't trained you would have ended up with 2 defence points less then you started with.
Let's turn it around, say you first lose 2 defence points from the lab, and after that you train 1 defence point. Do you also think the training would be useless then?
It's all very easy if you look at things in the long run. The lab sometimes gives stat points, sometimes takes away, but I think on average it gives you one stat point per day. Training on higher levels also gives you about a stat point per day. So if you spend a year labbing and codestone training your pet you will end up with about twice as much stat points than when you only lab or only codestone train.
The codestones are never wasted.
