What does this mean?"* Hold down the CONTROL or SHIFT key while clicking on a negg to add or remove a flag!" What do I use Flags for?

you use flags (they appear as little red crosses) to mark squares where you think or know a mine is. The game is almost impossible to win without using the flags to keep track of where the mines are, unless you have an excellent memory!

You literally hold down either the shift or the control key when you click on a negg and after the page refresahes you will have a red cross over the negg, indicating that you think there is a mine under that negg.
